If the phase A and phase B are reversed (contrarily to connection diagram in the manual) when connecting to a Mitsubishi motor with an encoder, does any problem occur?

Answer
If the phase A and phase B are connected reversely, encoder feedback control is not performed. Instead, the inverter is operated in normal control (V/F control or Advanced magnetic flux vector control). You do not need to change parameters if you connect them correctly. Pr.359 (Encoder rotation direction) is initially set to "1". By setting this parameter to "0", you can change the rotation direction. (The figure below shows relationship between Pr.359 setting and rotation direction.) Figure 1
